Live in the USA and want to buy a new car with a manual? I've got bad news for you, there aren't many options.
Manual transmissions in the United States have been on a downwards trend since the 1970s, and it's looking like it wont be long before they're completely extinct. I, like most you, prefer this mode transitioning power from the engine to the wheels, but it seems the VAST majority of Americans couldn't care less. So lets have a look at just how few cars come with a clutch pedal these days.
First of all pretty much every compact and subcompact car still has a purely manual transmission available.

For suvs you're pretty much limited to Jeep. Mazda, Subaru, and Mitsubishi still offer sticks in their small cuvs. Manuals are pretty much extinct in big trucks

So out of the roughly 265 models sold in the United States about 50 of them offer manual transmissions, or slightly less than 20%. Most mainstream brands have about 30-40% of their models with a manual. Mazda, Subaru, Jeep, Mitsubishi, and VW offer one on more than half of their line ups. Scion has the most manuals per car line up, with the exception of Mini and Lotus's 100% one car line up. Chevrolet has the most models available (7).

This is way more than I had anticipated. Last I remember the uptake by consumers was about 5-6% opting for the manual.

In fairness, it really does belong under economy cars. It's a hatchback with the same aspirations as the GTI and the GTI is not a sports car.
Same goes for the tC, why the heck is that under sporty cars?

the wrx/sti as technically they are independent of the impreza as of 2015, the subaru forester and the XV crosstrek are also both offered in manual for both the base and premium models

Hyundai lists the Veloster under their "Compacts" section and not their "Sports" section, but people still seem to rag on it because it's not a racecar. I'm pretty okay with cars that look faster than they are.

Hmmm... I'll have to look up Mustang, Camaro and Challenger but the take rate in Mustang used to be 50%
I hope with the pitiful overall take rate in the US so low the take rate in those cars is high enough to keep it around.

Until you go in and realise how many of those listing are actually automatics that some intern entered wrong. Look at how many are 1.5, 2.0, and 2.5 liter engines.
The 1.6 was the only one available with a manual. Put "1.6" into keywords and you'll get a much more accurate number, which I'd imagine is <20 nationwide.

This. Even the top-model Veloster Turbo is underwhelmingly sporty at best, and the tC is basically a Corolla 2-door with a dramatic body kit. My V6 Accord has more sporting aspirations than either of those vehicles.

The new Fit has something that looks like a manual shifter but I couldn't tell if it was doing anything while I was driving. Seemed to make the car just buzz at different frequencies.

hmm...let me think. Does Dodge have an actual sports car other than the Challenger? Some(most?) would say a Supercar? One that has only ever been offered in a manual transmission.
It's possible you missed it because they changed its name and then changed it back again, but it has always been a VIPER whether Dodge, SRT, or Dodge SRT.

I would amend this list with an * to denote that only SOME trims are also available in a manual. I know the Mazda 6 can come in a stick, but only if you get the base trim. Same thing with the Subaru Forester.

With a few exceptions, it's pretty safe to estimate a take rate of 5-10% for the manuals for any given model.
Some undetermined number of buyers of the manual version of a car would probably still buy it if it were auto only.
With that said, is this a significant enough amount to justify the cost of producing them for long? How much would it cost automakers to increase the sales of their automatic models by 5-10% as an alternative to offering a 2nd transmission?

I think that list would be under 10.
The only ones I can think of are the Focus ST, Fiesta ST and Dodge Viper. I think the A1 Quattro is in this list but isn't in production anymore.

Nissan Xterra -discontinued
I think we should have a moment of silence for the Xterra. It was the last truck-based SUV available with a manual trans ever since the recent demise of the FJ Cruiser. Sure, the Wrangler still has body-on-frame and a solid axle, but it can't tow much and is more toy than utility vehicle. All the other SUV's on the list have car based transverse transaxles.
At around the turn of the century you could've had Explorers, Blazers, Pathfinders, 4Runners, Cherokees, Monteros, and Rodeos with a proper longitudinally mounted drivetrain and 3 pedals. Now... nothing. You have zero options aside from the Wrangler.

What would really be interesting is looking at production numbers of each as a percentage of total. Need to get more people interested in keeping manual around. Each time I go back to the UK I am revived with a breath of fresh air with all of the manual options.

That's my car!! Best purchase ever. 6 speed and all. Much roomier than my 5 speed Saturn Ion hehe, though my Saturn has more torquee and lets me squeeze into places my Scooby would dream of.

Hush, Americans. One segment of your vehicle buying population is still (just) holding out against automatics. Indeed they're more reluctant to buy automatics than their counterparts in many other markets.
